What does it mean that Jesus is the only begotten Son of the father?

Jesus is the Word of God. The word of God is quick (living) and powerful, sharper than any twoedged sword. All things were made by him, and without him was not anything made that was made. When words proceed out of the mouth of God the Son is begotten.

What is the relationship between the Father, Son, and Holy Spirit?

My View

The Father is like Pharaoh, the Son like Joseph, and the Holy Spirit like Pharaoh's ring. Everything the Son, and Holy Spirit do, the Father gets credit for. The Father calls the Son God, but the Son calls the Father my God, and true God. The Father's name is in the Son giving him all the authority of the Father, similar to the situation between Pharaoh and Joseph. The Son is also called the Word and was begotten of the Father before all creation. All things are of the Father by the Son, including angels.

The Holy Spirit is possessed by the Father, proceeds from the Father, and is given by the Father to the Son. The Holy Spirit is a living spirit that can be grieved, and grieving the Holy Spirit is the same as grieving the Father or the Son. The Holy Spirit is also called the seven eyes of the Lamb, the seven lamps burning with fire, and the seven spirits before the throne of God.

The names of the Son are Lord of Hosts, God of Hosts, Holy One of Israel, and Redeeemer. The names of the Father are Living God, and True God. The Names Lord, God, and Savior are used to refer to both the Son and the Father depending on context.
